I have all the components plugged into a PS Audio Power Plant 15, so it should be good.

Thank you for your support of JL Audio and the CR-1 electronic crossover. I have one myself.
We have encountered this issue that you are describing only a couple of times over the many years that the CR-1 has been in our home products lineup.
We have been able to solve the noise issue with either XLR to RCA or RCA to XLR Neutrik adapters.
With the CR-1 in active two-way crossover mode the circuits can make conversions from RCA to XLR or vice-versa. When in the By-pass mode the CR-1 becomes a passive. This means that cable type must be maintained from inputs to corresponding outputs.
Does your two-channel DAC preamp have a home theater pass through feature? This would require analog inputs. If it does then you would be able to connect your left and right front channel line outputs to it and then make the input switch between HT and two-channel there and only have the XLR CR-1 main inputs engaged.
Since your pre-pro had only XLR connectivity then your feed from the subwoofer output to the CR-1 Managed bass XLR inputs is working correctly with the subwoofers connected with XLR for either Active or Bypass modes.
Sometimes XLR connections are not all the same with regards to pin configurations. May I suggest that you try a RCA to RCA cable from the pre-pro and use XLR to RCA Neutrik adapters at the pre-pro left and right line outputs and connect to the CR-1 main RCA left and right inputs for the bypass mode.
